The game starts off with a satillite in space. The scientists there laze and slack, when suddenly an alarm goes off from one of the screens! It turns out that there is a huge astroid heading to the Earth at this very moment! A closer examination of the impending astroid reveals that there is some life-form clingling to the approaching rock. The scientists realize that they have no choice but to resort to an imfamous yet brilliant scientist, Dr. Regal. The screen fades away...
You, the protagonist of this game, is in your bed in the Orre Pokemon Lab HQ. Get out of bed and grab the PokeBall on the table, which contains an Eevee at Level 10 and the P*DA. Upon obtaining the P*DA, you'll get an email from your dad Michael (by the way, your default name is Jaden). He tells you how the P*DA works. Go downstairs and you'll see your mom Marcia, and she'll tell you to look for your little sister Mana, and that she's probably playing at the Kaminko Manor. When you go outside, you'll notice that there's many more facilities other than the Pokemon Lab HQ in this game than in the last game.
Go to the Kaminko Manor, and you'll see Mana, and your aunt Jovi. Kaminko tells you that Jovi has become his most brilliant student. Chobin gets shocked by what Kaminko has said and leaves. Mana goes back to the Pokemon Lab HQ as well. Leave the house, and you'll get another email from Michael telling you to go to the second floor of the Pokemon Lab HQ, and that he has something that he wants to show you.
When you get to the second floor of the Pokemon Lab, Michael gives you a Snag Machine. The same one that he used many years ago to stop Cipher from conquering the world using Shadow Pokemon. He also tells you that he wants to give it to you since there has been some criminal activity in the news regarding Pokemon incudents so you can use that machine for safety. Michael explains the functions of the Snag Machine and also gives you 10 PokeBalls in your inventory. After you're done with that, go downstairs.
Once you arrive downstairs, all of a sudden, an alarm shouting out 'INTRUDER ALERT!' goes off and your dad tells you to go outside and find out what's going on. Apparently, there is a Shady Guy trying to hack into the Pokemon Lab HQ's database! The intruder notices you and battles you!
Shady Guy- Teddiursa 11+
The first Shadow Pokemon that you encounter in this game... It's just like the first game, right? You can't do anything because it's fixed so go to your PokeBalls pocket and throw a PokeBall at the Shadow Teddiursa. Because this is a part of the storyline, the game makes it so that you automatically snag the Shadow Teddiursa.
After that, your dad is relieved to see that you're safe and congradulates you for your first Shadow Pokemon snag! He also tells you that he's going on a business trip in the Tech region and asks if you want to come along with him ( You have no choice anyways so he gives you an unlimited Tech-Orre ticket that lets you go back and forth between the two countries whenever you want to) and he also gives you 5 Krane Memos regarding Shadow Pokemon and how they work. Micheal also tells you that the trip will take place tomorrow and to have and that your mom just called you a little while ago.
Go to your mom, and she tells you to head over to the Gateon Port to get a parcel that was to be delivered to her, but is running late so she needs you to get it for her.
Go to Gateon Port and pick it up from the newly opened Postal Office. Before you leave here, there are more trainers to battle and some have Shadow Pokemon:
Navigator Tai- Goma 10, Goma 10, Lotad 11, Wingull 11
Sailor Lorat- Guburi 12, SnowGoburi 12
Sailor Botat- Goburi 12, SnowGoburi 12
Chaser Sama- Biyo 11, Biyo 12, DemiDevi 12, Taillow 11
There is a shop here where Perr (from the ONBS of Pokemon XD Gale Of Darkness) lives in. Go in there, and you will see Perr along with his grandfather and a big Sailor named Arghan. Talk to the sailor and he realizes that you have an Eevee with you and gives you an item that can be used to evolve it (a FireStone, ThunderStone, WaterStone, SunDust, and MoonDust).
SunDust and MoonDust evolve your Eevee if you're carrying it when it likes you and that it levels up.
After you get the parcel, you'll get an email from the Orre Council that PokeBalls are now back in supply after being sold out for over a month. Go back home now and have a good night's sleep for tommorow's adventure...
When you wake up, you'll realize that your dad is in his bedroom and isn't awake yet, so go downstairs. You'll see Mana telling you to take her to Agate Village so that she can meet Eagun and Beluh, yours and her great-great grand uncle and great-great grand aunt. She joins the party for a while and leads the way to Agate Village (she has a great sense of direction...).
When you arrive at Agate Village, go to Eagun and Beluh. There is a new location in Agate Village, the Pokemon Cemetary, that was built to honor the spirits of Pokemon that have departed from the world (and maybe for the old folks here that look like they're going to die any minute now!). There are some trainers here that you can battle before you head over to Eagun and Beluh's house, even though it's not manatory:
Fun Old Man- Gazi 11, Poochyena 10, Houndour 10
Fun Old Lady- Mushroom 12, Mushroom 12
Jolly Old Man- Bulbasaur 12, Elec 12
Glasses Old Man- Gazi 10, Giza 11, Gazi 11, Giza 10
Go to Eagun and Beluh's house, and they will be thrilled to see their great-great grandson and great-great granddaughter (Wow... that's really FAR away...) and that they want to show you something. They take you and Mana upstairs and show you a beautiful looking PokeBall: It's a Relic Ball and it contains Celebi in it. They found it 15 years ago when they were taking a walk to the Relic Forest past the Relic Cave. They tell you that they want you to unlock it if you and Mana ever find out how to, if that is even possible. Eagun and Beluh then tell you to never go to the Pokemon Cemetary in the back of Agate Village because you might disturb the resting Pokemon spirits there and if you do so, they will attack you! Eagun leaves and asks you to meet him in the Relic Forest past the Relic Cave at the hill bottom of Agate Village. He also learns your P*DA number and tells you to get there right away so that he can show you the Relic Stone that is honored there and what it can do.
When you enter the Relic Cave at the bottom of the hill of Agate Village, there is a handful of trainers there that you'll have to battle, mainly for the purpose of cleaning one of your Shadow Pokemon's Heart Bar:
Casual Guy Veb- Zubat 11, Zubat 11, DemiDevi 12
Supertrainer Ro- Yanma 11, YanmaMon 12, SandYanma 12, Yanma 11
Fun Old Lady Dasti- Otama 12, Treecko 11, Geko 11
Fun Old Man Nu- Gazi 12, Giza 12
When you beat the Fun Old Man, he'll give you a Colonge Case and explain to you to use colonge that you can buy at the Agate Village PokeMart to make a Shadow Pokemon's Heart Bar reduced or to simply use it on one of your purified Pokemon to make it like and love you more.
Now go outside the cave on the other side to enter the Relic Forest. Eagun will be there and when he sees that you have arrived at the Relic Forest, he battles you and says that if you win, he'll know that you're worthy of knowing Agate secret:
Myth Trainer Eagun- Pichu 12, Pikachu 12, Raichu 12
Beat Myth Trainer Eagun, and he'll explain to you that the Relic Stone is used to purify Shadow Pokemon, and that it was used numerous times in the past to do so, by his grand-daughter and her friend, even by his great-grand son Michael in the past. He tells you that when a Shadow Pokemon's Shadow Bar has been fully clean, you can unlock its heart by using the Relic Stone. He also points out the effective ways to reduce the Shadow Bar before you purify it. Eagun goes back to his house. You can leave the Relic Forest now. Follow Eagun back to his house.
When you get back to Eagun and Beluh's house, Beluh will tell you that if you want access to the Pokemon Cemetary at the back of Agate Village, you must do something of great value. Right now, if you try to go to the Pokemon Cemetary, you'll hear a spooky voice telling you to leave, and if you don't listen to it, a white fog appears that blocks you out. You may notice that your little sister Mana has left your side as well, and has gone back to the Pokemon Lab HQ. Hey... wonder where Mana went?
When you're just about to leave Agate Village, you'll get an email from your little sister Mana that she just went to Mt. Battle. Go there, and upon arrival at Mt. Battle, you'll see a cool looking guy in red (Eldes!) saying that now that him and his family has changed from being a criminal organization to becoming a civilzed family, his life has been much better. Eldes also says that he wants to go and get a job at the Pokemon Lab HQ. Eldes bumps into you and battles you:
Former Cipher Eldes
Nincada 13- Silver Wind, Dig, Aerial Ace, Shadow Ball
Trapinch 13- Earthquake, Sunny Day, Solarbeam, Flamethrower
Beat him and Eldes will say that he recommends you to go and train at Mt. Battle for that is a good place to train your Pokemon. Go inside the receptionist area and the receptionist will tell you that a little girl has just ran through the door leading to the battling zone to the top of the first area. Enter the first area and you will have to fight 10 battles in a row to get to the end of the area:
1. Beauty Mil- Wurmple 10, Wingull 10
2. Casual Dude Tamao- Corphish 10, Swablu 10
3. Cooltrainer Bard- Spoink 10, Doduo 10
4. Navigator Fugin- Hoothoot 11, Hoothoot 11, Pal 10
5. Fun Old Man Fajil- Shroomish 11, Paras 11, Mushroom 11
6. Fun Old Woman Arboza- Sunkern 11, Poochyena 11
7. Relaxed Young Man Karl- Spinarak 11, Taillow 11
8. Beauty Toreno- Nincada 11, Surskit 11, Pineco 12
10. Area Leader Vander- Machop 12, Zigzagoon 12, Whismur 12
Here in Mt. Battle, you don't have to worry about losing HP since you'll get healed after every battle, and the trainers that you'll have to battle are pretty easy anyways. When you get to the top of Area 1, you will see Mana at the top by Vander's side. Beat him, and Maba wil run off to the end of the next area, Area 2. Vander will give you 200 PokeCoupons and tell you that if you can beat the next area, he'll give you additional PokeCoupons and a Time Flute to boot. You have no choice if you want to continue on with the storyline so head over to Area 2 and get ready to fight another long series of battles in this area:
11. Chaser Shuuto- Cyndaquil 12, Agu 12, Grey 12
12. Chaser Bolva- Wooper 13, Natu 12
13. Researcher Linsu- Ledyba 13, Seedot 14
14. Hunter Egiru- Snubbull 14, Totodile 12, Feebas 14
15.ChaserEX Amaga- Torchic 14, Mareep 14
16. Rider Weigu- Ralts 15, Ralts 15, Tapir 14
17. Sailor Sundo- Wynaut 14, Shuckle 13
18. Bodybuilder Neri- Slugma 15, Silcoon 12
19. Bodybuilder Goin- Larvitar 14, Togepi 14, Wurmple 15
20. Area Leader Eldof- Wingull 16, Marshtomp 16, Ludicolo 16
This area is just like Area 1, except its slightly harder. When you get to the Area Leader's zone, you will see Mana there with Vander again. Beat Area Leader Eldof, and he'll give you 300 PokeCoupons. Vander will congratulate you on your victory and keep his promise by giving you 1000 PokeCoupons. He says that the Time Flute is too valuable to just hand over to you and that if you want the Time Flute, you will have to battle him again. He magically changed from last time:
Area Leader Vander
Machamp 13- Fire Blast, Earthquake, Brick Break, Rock Slide
Zigzagoon 13- Thunderbolt, Surf, Ice Beam, Rest
Whismur 13- Ice Beam, Flamethrower, Extrasensory, Return
Slakoth 12- Crush Claw, Shadow Ball, Brick Break, Aerial Ace
Delcatty 12- Ice Beam, Thunderbolt, Solarbeam, Assist
Wigglytuff 12- Ice Beam, Thunderbolt, Flamethrower, Psychic
If you win, Vander will be amazed at your skills as a Pokemon trainer and reward you with the Time Flute and 200 more PokeCoupons. Vander leaves Area 2 and returns to Area 1. The Time Flute that Vander gave you allows you to automatically purify any Shadow Pokemon in an instant. So far, the only Shadow Pokemon that you could snag so far is a Shadow Teddiursa and it's probably already purified. Don't just go and dump it on the next Pokemon that you snag- the Time Flute is a very rare item to get since there are only 13 of them in the entire game. Use it on a legendary Pokemon that you can snag later. Mana leaves Mt. Battle and heads back over to the Orre Pokemon Lab HQ.
Just before you leave Mt. Battle, you'll get an email from your dad telling you that he just woke up and to get over to the Pokemon Lab HQ to get ready so that you and him can head over to Orre Airlines for your flight heading over to the Tech region.
Go over to the Pokemon Lab HQ, and you'll see that your dad has already packed everything and is ready to leave to the airport. He tells you to head over to the Orre Airport to catch your flight. Head over there, and you'll see a lot of Shady Guys walking around there. If you talk to them, they'll say stuff about heading over to the Tech region so that their boss gives them paychecks.
Go into the Orre Airlines WaitingRoom and you'll see an important man walking down the path to catch his flight. When he sees you and your dad, he realizes that your dad works at the Orre Pokemon Lab HQ and introduces himself to you as Dr. Regal. He also states that he is heading over to the Tech region for the same reasons that your dad is. Some of the Shady Guys that were wandering around the Orre Airlines reveal themselves to be Heels, the Peons of this game, and grab Dr. Regal. Oh no, we can't have that, battle them three in a row:
Heel Estel- Poochyena 14, Poochyena 14, Gazi 13, Gazi 13
Heel Zamb- Kune 13, Silcoon 14, Cascoon 14
Heel Somn- Syako 14, Poliwag 13, Syako 13, Poliwag 14
Heel Nanbt- Zubat 14, Zubat 14, Haguru 14, DemiDevi 14
Beat them, and they'll release Dr. Regal and Dr. Regal thanks you by giving you 5000P! Now you, your dad, and Dr. Regal enter the airplane that leads over to the Tech region! Don't worry, the description of the flight says five hours, but it's only five seconds.
Whne you arrive at the Tech Airport, Dr. Regal will part his way and your dad leads you outside of the airport. In the Tech region map selection, there's only two locations here so far, Tech Airlines and LightningBolt Town. Head over there, and the place looks like a regular friendly town where everybody gets along. Your dad leads you to the house that you and your family will live in whenever you're in the Tech region. Michael also tells you that he is plannig to move the family here soon.
When you settle down and are finished exploring your new house and LightningBolt Town, go to your dad in the living room downstairs and he'll ask you to run an errand for him: Go to Naval Harbor and get him a Machine Part from the Fixit Shop there. After you get the piece that your dad asked you to get, there are a handful of trainers here that you can battle:
Casual Guy Magochi- Taillow 12, Spinarak 12, Hoothoot 11Ledyba 10+
Bodybuilder Lanmo- Zubat 12, DemiDevi 12, Gulpin 11, Grimer 11, Poochyena 10+
Sailor Gonzui- Whismur 12, Marill 12, Penguin 13
Finally you can get some more Shadow Pokemon! Head back to LightningBolt Town after you're done with your errand and give the Machine Part to your dad. Michael tells you that he wants to use that Machine Part to rebuild the Pokemon Purify Chamber, which lets you purify Pokemon much quicker. He wants to go over to Tech SciLab and give that part over to Professor Krane, since he was the one that came up with the idea of the Purify Chamber many years ago, and that he'll get the old, broken down Purify Chamber transferred there later.
When you finish everything, go to your room upstairs and get a good night sleep for tommorrow's adventure, where the secret organization and its cause will be revealed to you a little.
When you wake up, go downstairs to see your dad on the phone yelling in it and being stressed out since he can't get things done right on the phone. He hangs up the phone and tells you that he's been trying to import the Purify Chamber from Orre to Tech, but the Postal Office in Gateon Port says that it's too big to transport so they can't do it for him. Your dad gives you the Machine Part that you gave to him earlier and tells you to go over to Orre Pokemon Lab HQ and give the piece to Avon there so that he can add it to the broken down Purify Chamber.
Head over to Tech Airlines and go back to the Orre regino (don't forget that it's free since the airplane ticket that you have with you is unlimited). Go back to the Pokemon Lab HQ in Orre and give it to Avon, and he'll ajust it to the Purify Chamber. You can leave now and head back to the Tech region.
When you get back to your dad, you'll get an email from Tech City Council that the Tech Pokemon Lab HQ is being attacked by thugs that look like regular citizens! When your dad discovers that, he tells you to head over to the scene of the crime to fix the situation. Michael also states that he's going there too since three of his good friends work there, Krane, KidWhiz, and Izzy. Before he leaves and heads over to the Tech Pokemon Lab HQ, he gives you 10 PokeBalls because he knows that there will be a lot of Shasow Pokemon involving.
Go outside, and you'll see the innocent citizens of LightnngBolt Town panicking! The town is being attacked by Heels! Your dad gets captured by two of them. Time to battle your way to your dad, which is being held captive by a Heel Commander:
Heel Magie- Duskull 14, Skitty 14, Biyo 13, Gato 13
Heel Rukiro- Doduo 13, Taillow 14, Biyo 14, Penguin 13
Heel Kanta- Abra 17, Machop 16, Feebas 16, Makuhita 16
Heel Lukig- Snorunt 14, Barboach 14, Penguin 15, Penguin 15
Heel Tibu- Natu 16, Nincada 14, Wailmer 15
Heel Yagoru- Jigglypuff 15, Chimecho 17, Dunsparce 16
Each time you beat a Heel, they say something about wanting a Shadow Pokemon from that cute girl or that muscular guy. When you get to the edge of LightningBolt Town where your dad is being held by a Heel Commander, the Heel Commander lets go of your dad and battles you:
Heel Commander Shizo
Scizor 17 - Steel Wing, Silver Wind, Aerial Ace, Swords Dance
Steelix 17 - Iron Tail, Earthquake, Rock Slide, Dragon Breath
Slowking 18- Psychic, Surf, Earthquake, Protect
Poliwrath 18- Water Punch, Brick Break, Psychic, Spiral Wave
Beat Heel Commander Shizo, and he'll release your dad. After your dad is freed, he takes you over to the new location: Tech Pokemon Lab HQ for the purpose of the email that you got. When you arrive there, you'll see a pretty looking woman (Lovrina!) grabbing one of the scientists. The scientist's name is KidWhiz and he is the one in charge of testing out new experiments and adding safety and foolproff additions to them. Professor Krane and Professor Izzy walks out and try to rescue Krane but it turns out that a big Cipher Peon, a Cipher Commander that is. While Krane and Izzy are captured, Krane tells you that he's in charge of coming up with some of the inventions and Izzy tells you that he's the head of research and materials. Lovrina says that if KidWhiz tells Lovrina and the new secret organization that she's in now how to make their plan and their gadgets completely safe and foolproof, she'll make out with him in the lab. KidWhiz refuses (What an idiot...) to tell Lovrina anything so Lovrina throws him on the ground and walks into the Tech Pokemon Lab HQ. Your dad chases her as Lovrina advances into the lab.
Enter the lab, and you'll see a lot of men attacking the researchers there with their respective Shadow Pokemon. Go up to them and battle them one by one to advance further into the Tech Pokemon Lab HQ:
Cipher Peon Kishirin- Shuppet 13, Swinub 14, Dokune 14, Spinarak 14+
Cipher Peon Ayura- Ralts 15, Voltorb 14, Bagon 16, Numel 14+
Cipher Peon Hilga- Carvanha 15+, Magnemite 15, Psyduck 15, Remoraid 16
You should be able to get to the second floor of the Tech Pokemon Lab HQ now. There are two Researchers there that will attack you when you get there:
Cipher R & D Heliko- Snubbull 26, Kecleon 16, Geko 15 Shroomish 15+
Cipher R & D Lintam- Agu 16, SnowAgu 16, ToyAgu 16, ClearAgu 16
Take the elevator after you beat those two Cipher R & D to get to the third floor of the Pokemon Lab HQ by using another elevator on the second floor.
Now you'll see your dad Michael confronting Lovrina and talking about why Cipher would be back. Lovrina explains that Cipher isn't exactly back but she has joined an organization called Nebula and has become one of its Admins! Michael sends out an Eevee that tries to attack Lovrina, but a Cipher Commander defends her from the Eevee. Lovrina tells the Cipher Commander to take care of your dad and runs off. Oh no! Time to save your dad from getting beat up! Walk up to the Cipher Commander and fight him:
Cipher Commander Naps- Murkrow 18, Rhyhorn 18, Slakoth 18, Beldum 18, Teddiursa 18
Beat him, and Cipher Commander Naps frees your dad. Naps then says that he regrets joining the Lovrina Fan Club. Your dad gets curious and wonders what Naps is talking about. Naps explains that he has recently joined the Lovrina Fan Club when Lovrina told him that they would be dating each other if he did so, and that its location is at the place where the Shadow Pokemon Lab is, next to it. Naps then storms away. After he does so, your dad leaves the location.
Go to the newest location in Orre, the Lovrina Fan Club, and you'll notice that there is a party going on there. A group of city civilians are there talking about waiting for the pretty girl Cipher Diva Lovrina to give them each a Shadow Pokemon. Battle each one of them in line in order to gain access to the lab:
Rider Vitale- Gabu 16, Gabu 16, Gotsu 15
Cooltrainer Teki- Elec 16, Flora 16, Crab 15, Gabu 16, Gotsu 15
Bodybuilder Boz- Tapir 16, Tapir 16, Tapir 15, Tapir 15
Cooltrainer Ina- Biyo 16, Flora 16, Gato 15, Penguin 15, Pal 16
After you beat all of those trainers waiting in line to go inside the lab, you will gain access to it. Enter it. Lovrina sees you the moment you enter the lab and runs off in the opposite direction to the basement. You'll see the Hexagon Brothers from previous games, and they all fight over who should win Lovrina. You can't advance until you beat all of them, so...
Hexagon Brother Resix- Slugma 14, Numel 15, Torkoal 15, Agu 13, Candle 13, Houndour 17+
Hexagon Brother Blusix- Horsea 11, Goldeen 12, Beldum 13, Goma 14, Vee 14, Spheal 17+

You have to face all of them before you can use the elevator that takes you downstairs of the Lovrina Fan Club. If you miss a Pokemon Snag from these guys, you can come back anytime since they'll always be here. Each time you beat one of the brothers, they'll tell you a beautiful girl- don't worry, the beautiful girl is just their respective colors.
Take the elevator to go downstairs, and you'll see an electronic door that with six beams. Enter the six beautiful girls and the beams will disappear one by one. When you gat past the door, Cipher Commander Naps will fight you, battle Naps first!

She also tells you that her muscular boyfriend Hercules is going to kill you if you don't stop interferring with Nebula's plans. The sexy diva then runs off while beginning to cry again.

After you beat all of those trainers waiting in line to go inside the lab, you will gain access to it. Enter it. Lovrina sees you the moment you enter the lab and runs off in the opposite direction to the basement. You'll see the Hexagon Brothers from previous games, and they all fight over who should win Lovrina. You can't advance until you beat all of them, so...
